In the case of 0-0-0 and BT-1, they are affiliated with the Sith because they directly served under Vader, going beyond simply being part of an army within a separate organization. The fact that Dooku interacted with a battle droid does not necessitate that the droid be affiliated with the Sith, because, while Dooku is a Sith, he also leads the Confederacy.
