The plot revolves around a group of three Nightsisters. Each section of gameplay begins with a narration style reminiscent of the introductions to each episode of The Clone Wars.
When Luminara Unduli and her contingent of clones face an assault by Nightsisters, one of the clones reaches out to Anakin Skywalker, Obi-Wan Kenobi, Ahsoka Tano, Mace Windu, Plo Koon, and Kit Fisto for backup. Two of the Jedi respond and confront the Nightsisters, but the killers manage to escape with a stolen cache of lightsaber crystals from Ilum. Subsequently, two Jedi journey to Rodia, where they battle a Kwazel Maw and once again encounter a Nightsister. Concurrently, another pair of Jedi cross paths with Asajj Ventress and successfully liberate Ziro the Hutt from her clutches. Following this, two Jedi head to the planet Christophsis after senator Amidala sends a distress call.
After rescuing her, the two Jedi uncover a dangerous battleship, the Devastation, a weapon powered by the force, courtesy of Count Dooku. After two more Jedi travel to Dathomir to continue their investigation into the Nightsisters, all six Jedi engage in a final showdown against Count Dooku, Ventress, and Sai Sircu aboard the Battle Cruiser Devastation. Ahsoka and Plo Koon team up against Asajj, Obi Wan and Kit Fisto duel Dooku, and Anakin and Mace combat Sai, who eventually attempts to betray Dooku and Ventress before she is killed. The Jedi then abandon the ship as it burns, while Dooku and Ventress escape in Dooku's Punworcca 116-class interstellar sloop.
The game was originally going to be titled Star Wars: The Clone Wars - Day of the Nightsisters, a nod to LucasArts' well-known game Day of the Tentacle.
