Throughout the war, Warthog took part in conflicts such as the First Battle of Felucia, the Battle of Kadavo, and the Mission to Aleen, flying a V-19 Torrent starfighter, a Z-95 Headhunter, and a Low Altitude Assault Transport gunship.

During the Clone Wars against the Separatists, Warthog served under Jedi General Plo Koon and Clone Commander Wolffe in the 104th Battalion. During the First Battle of Felucia in 21 BBY, Warthog flew a V-19 Torrent starfighter alongside General Koon to evacuate Jedi Master Obi-Wan Kenobi, Jedi Knight Anakin Skywalker, and their troops, who were being surrounded. As they approached the Separatist fleet that had amassed over the planet, Koon ordered Warthog to protect the LAAT gunships while he took on the vulture droids. Passing the fleet, Warthog was one of three pilots to escort the gunships that landed to rescue the Republic forces on the ground. During the dogfighting, Warthog picked up two vulture droids on his tail. Unable to shake the enemy starfighters, he called for help, and was quickly assisted by Koon, who eliminated both pursuers. Thanking the General, Warthog continued the mission, which was eventually successful in evacuating the Republic personnel.

Warthog was later part of the Wolfpack when they traveled to the plant Aleen on a humanitarian mission to aid the Aleena, whose planet was devastated by groundquakes. Flying a gunship, Warthog was surprised to see an Aleena riding a flying can-cell wave to him and shout excitedly before swooping away. Warthog muttered that it was "going to be another one of those planets" before following the Aleena and landing in the town.

Following the Confederacy's abduction and enslavement of Togruta colonists from the planet Kiros in 20 BBY, the Zygerrian Slave Empire forced the citizens to labor in a slave processing facility on the planet Kadavo. Warthog joined General Koon's fleet, which included Admiral Barton Coburn and the 104th Battalion, on a mission to rescue them, piloting a Clone Z-95 Headhunter. As the men began to eliminate the turret towers as well as the enemy HH-87 Starhoppers, Warthog's fighter suffered damage to its wing. As Warthog struggled to shake his foe, General Koon came in to shoot down the fighter. Warthog and the men continued to eliminate their targets until it was safe for Admiral Coburn to maneuver his ship, the Arquitens-class light cruiser Hand of Justice, underneath the facility and rescue the Togrutas.
