During the Imperial Era Purge Troopers utilized Phase II Purge Trooper armor. Sometime between 14 BBY and 9 BBY, the Purge Troopers stationed at Fortress Inquisitorius transitioned their gear from the original phase to the phase II variant. The armor's color scheme consisted of black plating, red eye visors, a black kama with red accents, and a red pauldron. In contrast to its predecessor, this updated armor design bore a closer resemblance to that of a typical stormtrooper.

The Phase II Purge Trooper armor, much like its earlier iteration, comprised black armor plates worn over a black body glove. The most prominent difference from the previous armor design was the helmet, which was designed to more closely resemble that of a standard stormtrooper; the preceding phase appeared to be either modeled after or modified from clone paratrooper armor. Despite this change, the new model still retained a strong resemblance to clone trooper armor, albeit with some slight modifications. Given that the troopers specialized in hunting Jedi, the armor was constructed to offer resistance against lightsaber attacks. Unlike the initial armor model, where slight variations in appearance were common depending on the trooper's rank and assigned role, all Phase II Purge Troopers were uniformly equipped with a red pauldron and a black kama.

In 9 BBY, a considerable number of Phase II Purge Troopers were stationed at Fortress Inquisitorius, where they were responsible for maintaining security at the Imperial facility. When Jedi Master Obi-Wan Kenobi entered the base in order to save the young Princess Leia Organa, who was being held captive by the Third Sister, several Purge Troopers became aware of his presence. As Kenobi and Organa fled through the underwater corridors of the Inquisitor base, a Purge Trooper spearheaded a squad of stormtroopers in pursuit of them. The trooper and his squad began attempting to force open a jammed door in order to reach Kenobi, but they were all subsequently drowned when Kenobi caused a shattered window to break and flood the underwater passage.
Shortly afterward, two additional Purge Troopers accompanied the Third Sister as she confronted Kenobi, Leia, and the undercover officer Tala Durith in the base's ship bay. As the troopers prepared to execute the trio, two snowspeeders belonging to the group known as the Hidden Path conducted strafing runs on the Imperial base and extracted Kenobi and his companions.
Two Purge Troopers were part of the Third Sister's company, alongside a platoon of stormtroopers, during the raid on the Path's hideout. As the Imperial forces prepared to lay siege to the hideout, one of the Purge Troopers informed the Inquisitor that Kenobi wished to engage in negotiations. After negotiations failed and the door to the hideout was breached, a Purge Trooper charged into the base, only to be quickly defeated by Kenobi in a flurry of lightsaber attacks.
