Darth Krayt, a Sith Lord, forges an alliance with the New Empire and subsequently obliterates the Jedi Temple on Coruscant. He then dispatches a strike force composed of Sith and Stormtroopers to eliminate the remaining Jedi at the Academy on Ossus. Despite being heavily outnumbered, Kol Skywalker and Wolf Sazen bravely lead the Jedi against the Sith invaders. Wolf Sazen instructs the young Cade Skywalker and Shado Vao to evacuate the younglings from Ossus aboard a Jedi Shuttle. When Cade resists and continues fighting, his father reminds him that a Jedi's paramount duty is to safeguard life, tasking Cade with protecting the younglings. However, when Master Sazen is struck down by Darth Nihl, Cade disregards his father's command and rushes to join him in battle. Kol orders Cade to take Sazen and leave, and though hesitant, Cade complies, carrying Sazen back to the shuttle. Sazen succumbs to his injuries on the shuttle, but Cade, refusing to accept his death, channels an immense surge of Force energy to revive him. Meanwhile, back at the Temple, Kol is fatally struck by Darth Nihl's Force lightning. Determined to avenge his father's death and eliminate the remaining Sith on the planet, Cade's shuttle comes under attack by Imperial Fighters. Cade, piloting one of the Jedi X-83 TwinTail Fighters, engages the Imperial Fighters to provide cover for the shuttle's escape, but his ship is destroyed in the ensuing conflict. Sazen senses that Cade is still alive, but the remaining Imperial Fighters prevent them from searching for him.
On Coruscant, Roan Fel, the Emperor of the New Empire, convenes a meeting with his Moffs, where Morlish Veed informs him of the Jedi's defeat on Ossus. However, their briefing is interrupted by the arrival of Darth Krayt and his Sith followers. Fel, believing the New Empire and the Sith to be allies, is betrayed and murdered by Krayt, who proclaims himself the new Emperor of the galaxy. Morlish Veed pledges his allegiance to Krayt, and the other Moffs swiftly follow suit, solidifying Krayt's self-proclaimed position. As the Moffs depart, Veed expresses his frustration to Nyna Calixte that Krayt has deviated from their plan by seizing the title of Emperor instead of appointing Veed. Calixte assures him that the future remains uncertain and that he may still ascend to the throne. After the Moffs have left, it's revealed that Roan Fel is still alive, and Krayt had actually killed Roan Fel's double. Krayt accuses Darth Maladi of this error and commands her and the other Sith to hunt down the remaining Jedi, preventing the true Roan Fel from gaining them as allies. Krayt reveals he is afflicted by a life-threatening ailment and sensed a disturbance in the Force when Ossus fell. Krayt vows to find the Jedi who could restore life from death and corrupt that individual to the dark side.
