Operation of the vessel was handled by two pilots situated in a tandem cockpit arrangement, and a clone trooper security detail was present to safeguard the cargo. Each container was outfitted with re-entry thrusters designed to activate within planetary atmospheres, enabling controlled descent in the event of forced detachment. Its purpose was to transport large portions of the deceased Separatist leader Count Dooku's war chest from his ruined palace off-world. While Transport Three was docked at the palace's shipyard, the renegade clone squad Clone Force 99 attempted a theft of a small portion of its cache by infiltrating a cargo container. This prompted the clone captain in charge, Wilco, to order Transport Three to initiate an immediate departure.
Upon learning that some members of Clone Force 99 were still aboard the ship, Wilco instructed the pilots to eject the transport's escape pods in an attempt to trap them. Consequently, the stowaway clones instead released Transport Three's cargo containers while concealed inside one, utilizing the container's re-entry thrusters for a gradual descent to Serenno's surface. This event resulted in 15% of Transport Three's cache going missing.
Transport Three's debut occurred in the initial episode of the second season of the Disney+ series Bad Batch.
