In the wake of the Clone Wars' violent commencement at Geonosis, both factions are entrenched in a deadlock, resolvable solely by exceptional warrior teams like Omega Squad, clone commandos renowned for their formidable combat prowess and devastating weaponry….
For Omega Squad, operating covertly within enemy territory, their routine involves special operations such as sabotage, espionage, ambushes, and assassinations. However, when Omega Squad is urgently dispatched to Coruscant, the war's burgeoning epicenter of danger, the commandos realize they are not alone in infiltrating the enemy's stronghold.
A surge in Separatist offensives has been linked to a network of Separatist terror cells within the Republic's capital, orchestrated by a mole situated within Command Headquarters. Identifying and neutralizing a Separatist spy and terror network amidst a city teeming with civilians demands exceptional talents and abilities. Even the leadership of Jedi generals, coupled with the assistance of Delta Squad and a certain infamous ARC trooper, may not suffice to overcome the Republic Commandos' challenges. While success may not guarantee victory in the Clone Wars, failure ensures certain defeat.
The novel commences with a retrospective scene set eight years prior to the Battle of Geonosis, wherein Mandalorian soldier Kal Skirata journeys to the rain-soaked planet of Kamino to observe the Republic's burgeoning army. He discovers that they are cloning his acquaintance, Jango Fett, and that the clones are subjected to accelerated aging. A year of a clone's life equates to two years of aging, and two years equate to four, and so on. Skirata is appalled by the Kaminoans' practice of "reconditioning"—a euphemism for eliminating—clone children who fail to meet quality control standards. Six "prototype" ARC Trooper children, designated as Null-class, are deemed defective and slated for reconditioning due to their refusal to obey orders. However, before the rebellious clones can be executed, Skirata intervenes, assuming the responsibility of personally raising and training them, segregating them from the other clones.
The narrative then leaps forward to five days following the Battle of Geonosis. Skirata finds himself on Coruscant, having just learned of the conflict and Jango Fett's demise at the hands of Jedi Master Mace Windu.
The storyline subsequently advances a year into the future, where the Galactic Republic uncovers the infiltration of Separatist terrorists into Coruscant, who are actively spying on the Republic. Skirata is enlisted by the Republic to locate them, and he recruits Omega Squad—Darman, Niner, and Fi, all personally trained and formally adopted by Skirata, and Atin who was trained by Walon Vau—for the endeavor. Assisting the team are Republic information broker Besany Wennen, Jedi Master Arligan Zey, and Jedi Knights Bardan Jusik and Etain Tur-Mukan—the Jedi who collaborated with Omega Squad during the mission to Qiilura. Skirata's Wookiee companion Enacca also joins the group, as do Null ARC trooper Ordo and clone trooper Corr. However, the situation becomes more intricate with the inclusion of Vau and Delta Squad—Boss, Sev, Scorch, and Fixer. Skirata and Vau share a rivalry stemming from their divergent philosophies in training clone soldiers. Skirata fostered Omega Squad with a paternal approach, while Vau employed abusive discipline in training Delta Squad. Atin harbors a difficult history with Vau due to the numerous beatings he endured under his guidance. Throughout the narrative, Etain and Darman's bond deepens, and Etain becomes pregnant with Darman's child, though she keeps it a secret from him.
During the mission to track the terrorists, Jinart and Valaqil appear to remind Omega Squad and Etain of their outstanding debt to the Gurlanins for their assistance to the clones and Jedi on Qiilura. Etain and Omega Squad pledge to fulfill their obligation eventually, but they request the Gurlanins' assistance in the current mission, to which they consent.
The spies within the Republic are ultimately exposed, the information they acquired is destroyed, and the terrorists are eliminated. Nevertheless, the animosity between Omega and Delta Squads persists; Atin and Vau engage in a violent brawl that is swiftly quelled by Bardan Jusik. Later, following the celebration of the squads' triumph in their mission, Etain confides in Skirata about her pregnancy with Darman's child. Skirata is angered by this revelation, believing that Etain exploited Darman. Regardless, they agree to keep the secret from everyone else—except for Jinart and Valaqil—and that the child will embrace Mandalorian ways like his father, rather than Jedi ways like his mother. Skirata assures Etain that she will have the opportunity to visit Qiilura and spend time with Darman. Ordo deduces that Etain is pregnant but chooses to keep it to himself.
During 2005 and 2006, Karen Traviss asserted on the StarWars.com Message Boards that she employed a 10-month calendar while crafting Triple Zero and the other books in the Republic Commando series—despite the fact that, within those novels, the one-year anniversary of the First Battle of Geonosis transpires roughly twelve months after the battle.
