The climax of the Second Galactic Civil War occurred at the Battle of Uroro Station. During this pivotal confrontation, Jaina Solo engaged her brother, Darth Caedus, in a duel, ultimately killing him. Simultaneously, Luke Skywalker successfully persuaded the Imperial Remnant to align with the Jedi Coalition, under the command of Jagged Fel. This shift in alliances compelled the Confederation to concede defeat, bringing the war to a close.
Following the blood trail left by Darth Caedus on Jaina during the Second Battle of Roche, Luke Skywalker guided the remaining Jedi back to their hidden base on Shedu Maad. Their purpose was to prepare defenses against Caedus's impending invasion. In a parallel development, Ben Skywalker escaped from the custody of the Galactic Alliance Guard and arrived with Tenel Ka Djo and the Hapan Home Fleet to bolster the defenses of the Jedi stronghold.
Skywalker devised a strategy to exploit the blood trail, setting a trap for Caedus. Caedus's fleets were to follow Jaina through a constricted passage within the Transitory Mists, known as the Throat. The Jedi would then initiate an assault on the Anakin Solo, aiming to rescue the captured Isolder. Concurrently, the Home Fleet would ambush the approaching Galactic Alliance forces. While these events unfolded, Jaina would seek out and confront her brother for a final showdown. Skywalker and the other Jedi Masters positioned themselves on Uroro Station with the Coalition forces, awaiting Caedus's arrival.
Approximately twelve hours later, Caedus's combined fleet, consisting of ships from the Galactic Alliance and the Imperial Remnant, entered the system. Jaina attempted to draw the fleet towards the Hapans, but they were targeted by the Megador's long-range turbolasers. In response, Skywalker issued the order for all Jedi forces to engage. Instead of entering the Throat, Caedus's fleet cautiously advanced, deploying starfighters to engage the blastboats and Owools. As the fleet approached within firing range, Uroro Station was evacuated. The Megador then commenced an assault on the Station, while the rest of the fleet unleashed heavy fire down the Throat, decimating numerous fighters. With the Alliance fleet holding back, the Imperials advanced down the channel, triggering the Hapan ambush. The Jedi, piloting StealthXs, launched a devastating shadow bomb strike that nearly destroyed the Anakin Solo´s bridge. Despite the raid's failure to eliminate Caedus, Luke Skywalker's wing of StealthXs was forced to abandon their mission to rescue Isolder due to heavy losses. The responsibility of killing Caedus and rescuing the Prince now fell to Jaina. After sustaining significant damage, Jaina ejected from her StealthX and boarded the Anakin Solo through the breach created by her fighter.

Despite the severe damage inflicted upon his flagship, Caedus remained remarkably confident of victory. He even disregarded the blaring alarms on the bridge, captivated by a vision of his daughter Allana as an adult at a party before his throne. His reverie was interrupted when his Sith apprentice, Tahiri Veila, led him to a meeting with the Moff Council. During the meeting, one Moff, Drikl Lecersen, proposed the creation of a nanovirus to disable the command structure aboard the Dragon Queen. Initially inclined to agree, Caedus sensed Allana's presence aboard the ship through his battle meditation. Consequently, he forbade the creation of such a nanoweapon. Despite the Moffs' agreement, Caedus remained skeptical of their sincerity.
After dispatching Veila to track the transports departing Uroro Station towards the Jedi base, Caedus confronted Isolder and attempted to persuade him to leave, preventing the Moffs from developing a nanovirus from his blood. However, Isolder refused to trust Caedus, and Caedus, realizing he could not convince him otherwise, snapped his neck, killing him. Meanwhile, Jaina evaded the security forces searching for her and located Mirta Gev in the infirmary. After a brief exchange, Jaina provided her with a blaster before departing. She then discovered her brother in the bio-disposal pit, attempting to incinerate Isolder's body. However, Caedus discerned from the marks on Isolder's arm that the Moffs had indeed betrayed him and had already developed the nanoweapon for Djo. He then commed his aide, Orlopp, and learned that Imperials were en route to deliver it to the Dragon Queen.
Caedus resolved to prevent the nanoweapon attack himself, but before he could depart, Jaina intercepted him and stabbed him beneath the ribs with her lightsaber. Caedus retaliated by slamming her into a nearby wall with the Force, continuing his assault despite the grievous wound in his chest. Fueled by his extraordinary pain tolerance, Caedus persisted in the fight, eventually deactivating his lightsaber and attaching it to his belt. He pleaded with his sister to end the conflict so he could save his lover and child, but Jaina refused to believe him and charged. Caedus simply hurled her towards the incinerator, but Jaina managed to pull herself away from the flames.
As Caedus attempted to leave once more, Jaina sealed the door and resumed her attack. The duel raged on until both delivered their final blows. Caedus slashed through Jaina's ribs and stomach, while she severed his Achilles tendon. With his foot incapacitated and having previously lost an arm during his earlier encounter with Jaina at the Second Battle of Roche, Caedus recognized his impending doom as Jaina prepared to deliver the killing strike. Despite leaving herself vulnerable to a counterattack, offering Caedus the chance to take her down with him, he instead used his final moments to send his thoughts to Djo, urging her to protect Allana from the impending danger. He was unable to complete his message as Jaina's blade pierced his heart, just as she realized his true intentions. Jaina then collapsed to the floor, cradling her brother's head in her lap.
As Ben Skywalker prepared to defend the Jedi base with the Hapans on Shedu Maad's surface, news arrived of a nanoattack aboard the Dragon Queen. Ben and Taryn departed the command center with a dozen Hapan commandos to confront Caedus's Sith apprentice, Tahiri, who intended to destroy the Jedi base with a baradium warhead. The commandos and Taryn engaged the Imperials while Ben distracted Tahiri. Realizing that the attack had complicated her plans, Tahiri launched herself into a shaft, pulling the warhead down with her. Ben quickly followed her, and they dueled as they plummeted down the sinkhole. Tahiri had an opportunity to kill him, but she appeared slow and hesitant. Ben noticed that she executed foolish attacks that left her vulnerable, as if she didn't want to survive. Upon landing, Ben fell hard into the water, while Tahiri landed and began activating the warhead. Ben then convinced her that she was not a true Sith and persuaded her to surrender to the Jedi Order, while the Hapans secured the area.
The ground assault had failed, and despite the Megador's earlier entrapment of the Hapans, the Home Fleet managed to break free. The tide of the battle had clearly turned in favor of the Jedi Coalition. Luke Skywalker then led another StealthX raid on the Anakin Solo, this time storming the main hangar. The StealthX wing entered the hangar, followed by the Millennium Falcon, and destroyed the heavy weapon defenses. The StealthXs landed, and 12 Jedi Masters, accompanied by 50 Jedi Knights, neutralized most of the GAG troopers on board before they finally surrendered. Jag found Jaina, and her parents took her to a Battle Dragon to heal with Cilghal. With the battle nearly won and the ship secured, the Jedi proceeded to negotiate with the Moffs.
Following an encounter with the last Elite Guards protecting the Moffs, Luke informed them of Caedus's death. He then presented them with the choice of becoming Hapan prisoners of war or joining the Jedi Coalition under the leadership of Jagged Fel. The combined might of the Galactic Alliance, Jedi, and Imperials would compel the Confederation to surrender. The Moffs were relieved to have this alternative, and Jagged Fel accepted, recognizing that assuming Pellaeon's position would bring an end to the war. Han Solo was less enthusiastic about the outcome, but he and Tenel Ka persuaded Fel to initiate an Imperial Mission. This was in honor of Tenel Ka's deceased daughter Allana, who was in reality alive and given a new identity to ensure her safety and freedom from the fear of Nobles hunting her.
